I honestly wouldn't question any of that. Dude was smart and hilarious and clearly also a nutcase. Whether or not he filmed a snuff film in the 80s doesn't take away from how fun his writings were.

In fairness, every entertainer is a creep on some level. I can "separate the art from the artist", but it does taint any enjoyment I get from their work to some degree. Pretty sure Kubrick was involved in similar stuff. That wouldn't make me say he was a bad filmmaker, but I couldn't ever look at him the same way.

He certainly wasn't a government operation from the beginning. He was annoying powerful people for a little bit there, tried running for sheriff, said that one politician was hooked on Ibogaine, etc. I'm sure they saw he was a cokehead and figured he's easy to control/be made harmless. If they want you to be in with them it's probably pretty hard to turn down. Shit, the fuckers gonna die anyway and they want me to film it? His books are fun as shit. Even his dumb 80s stuff. The movie Where The Buffalo Roam might even be better than Fear and Loathing. WTBR is great to watch on acid as well.
